University of Waterloo Technical Report CS - 2008 - 14 Adaptive two - dimensional string matching for protein contact maps ?
نویسنده
چکیده
Contact maps are two dimensional abstract representations of protein structures. One of the uses of contact maps is for the identification of patterns which correspond to some known configuration of protein secondary structures. In the past, searching for these patterns has generally used a näıve sliding window approach which is time consuming. We study several approaches that have been used for two dimensional string matching to accelerate the time requirements of these searching operations, and demonstrate experimentally the efficacy of these algorithms in our domain. Finally, we present an adaptive analysis of the problem, by restricting the search to only those regions of secondary structure that we are interested in. The same searches as performed previously are executed again using the adaptive approach, and the improvements make the search tractable.

متن کاملFinite Element Simulation and ANFIS Prediction of Dimensional Error Effect on distribution of BPP/GDL Contact Pressure in PEM Fuel Cell
Distribution of contact pressure between the bipolar plate and gas diffusion layer considerably affect the performance of proton exchange membrane fuel cell. In this regard, an adaptive neuro-fuzzy inference system (ANFIS) is developed to predict the contact pressure distribution on the gas diffusion layer due to dimensional errors of the bipolar plate ribs in a proton exchange membrane fuel ce...

The context of our discussion is the construction of a dedicated index engine for a distributed full-tex...
متن کاملThe Universal Similarity Metric, Applied to Contact Maps Comparison in A Two-Dimensional Space
Comparing protein structures based on their contact maps is an important problem in structural proteomics. Building a system for reconstructing protein tertiary structures from their contact maps is one of the motivations for devising novel contact map comparison algorithms. Several methods that address the contact map comparison problem have been designed which are briefly discussed in this th...
متن کاملMapping WSLA on Reward Constructs in
This paper provides an outline for generating Möbius reward constructs and a partial Stochastic Activity Network model from an existing Web Service Level Agreement (WSLA) document of a web service system. This is done by parsing the WSLA document to group its ‘Service Level Agreement parameter elements’ with their corresponding ‘metric elements’ using the Document Object Model parser. These gro...
